I don't think they will care as long as you have enough accounting credits to sit for the exam. Also, do you have enough accounting credits to be certified? And why wait to apply? The earlier the better since you have the credits. Then you can always say in the interview that you're currently pursuing your CPA certification. All they will be interested in is that you have enough credits to be certified. I ended up doing two bachelor's degrees so I had 164 credits but I needed 9 more accounting credits to get to the 36 required for FL so I'm doing my Master's.
They won't look down on you for being ambitious; they actually like that. Would doing the MS prevent you from starting with a firm next Fall?
